Tonks was an extremely capable Auror, and her metamorphmagic power made her even more dangerous. By putting her under the influence of the potion/spell, you can see that she basically lost all effectiveness. The Order lost a valuable asset -- two, in a way, if you consider all the effort Remus had to go to to try and put her off for a year.
And the fact is Remus was already grieving, and I think Hermione wasn't totally off-base when she theorized that Tonks was also grieving Sirius and feeling at fault for his death. Tonks's infatuation might have been magically enhanced, but her grief was real, and in the end Remus did care about her in some way, and they found comfort in each other. And maybe the spell/potion on Tonks neutralized any birth control spells (either that or Remus is SO GAY that he couldn't do them properly, LOL).
...there's also my pet crack theory that in HBP/DH, Tonks was Sirius. *bats eyelashes*
